if you click on your favourites, on your drop down menu near the top there should be the option to organise favourite. This will allow you to delete stuff and create folders to put favourites in.
If you tell me your operating system (xp, vista, win98) I'll try and point you to the file where they belong.
As for getting them to go in alphabetical order...I've got no idea

No, I don't know about alphabetical order. I have folders such as "Poultry", "Housebuilding", "Grandkids" (Don't ask!!), "Gardening" and various others. It helps me to find things as similar sites are together

As others have said, but if you want them in alphabetical order open favorites and right click on one of them and "Sort by name".

Right click not left click.

I'm using the new IE and you get to it on the icon for add to favourites (Two coloured star) rather than go to a favourite (Yellow star) if that makes sense. Bottom of the list is organise favourites.
Try doing a search in Help for organise favourites that might tell you how to do it on your setup
